Cornel might be right I am not so sure about this particular reason.
However, if some of you remember, there was a distinction between a "Beis
Medresch" and a "Shil". The various sorts of Talmud Torah, Cheder, Yeshiva,
were not supposed to use the Shil for establishing one of those educational
institutions. This was in most cases done in a "Beis Medresch".

because the synagogue was also the cheder where kids learned..or at least

The use of Shul instead of Schul is an influence of the "Litwickes"
the Jews from Lituania. They pronounce for example Boruch instead of
the Galizian and Czernowitzeer Burich. The Hebrew vowell "Vaw" is
pronounced as the English
"e" in evil in Czernowitz etc and as the two "oo" in root in
Lituania. Hence Schil in Czernowitz is Schul in Lituania.
